Along with the Flynn-Fletcher family and friends, Phineas and Ferb features a large array of characters, including media personalities, business owners, animals, monsters, robots, and villains. Many of the characters were created for specific purposes, such as complementing an episode's plot or being a guest spot, while others started out in the background of scenes and later gained expanded roles. In addition to original characters, properties of Marvel Comics and Star Wars are used for crossover episodes.

The following characters appear in almost every episode of the series. The exceptions are:
- "Isabella and the Temple of Sap" – Heinz Doofenshmirtz and Francis Monogram are substituted by Professor Poofenplotz and Wanda Acronym.
- "Bee Story" – Francis Monogram is replaced by Wanda Acronym, and Candace Flynn does not appear.
- Time Shift episodes ("Tri-Stone Area", "Doof Dynasty", "Excaliferb", "Phineas and Ferb and the Temple of Juatchadoon") - The primary universe Phineas, Ferb, and Candace do not appear, and are substituted by their past and fantasy counterparts.
- "Ferb TV' – Heinz Doofenshmirtz does not appear, but talks during the credits. Francis Monogram does not appear.
